Allium microdictyon Prokh. is a perennial bulbous plant with high nutritional and medicinal value. In this study, we sequenced and assembled the complete plastome of A. microdictyon using Illumina sequencing technology. The plastome was 153,538 bp in length and exhibited a typical quadripartite structure, consisting of a large single-copy (LSC) region, a small single-copy (SSC) region, and a pair of inverted repeats (IRa and IRb). The GC content of the LSC, SSC, and IR regions was 34.9%, 29.9%, and 42.7%, respectively. A total of 137 genes were annotated, including 88 protein-coding genes, 38 tRNA genes, 8 rRNA genes, and 3 pseudogenes. Among these, 22 genes contained one intron, whereas three genes contained two introns. In addition, 237 simple sequence repeats (SSRs) were identified, with mononucleotide repeats being the most abundant. Phylogenetic analyses based on Maximum Likelihood and Bayesian Inference methods showed that the A. microdictyon plastome generated in this study clustered with A. microdictyon, A. ochotense , and A. listera accessions available in NCBI GenBank. The plastome sequence reported here may provide valuable genetic resources for future phylogenetic and population genetic studies of Allium species.
